Nu har han slået sig ned hos fremenerne og forelsker sig i Chani. Han står overfor valget mellem at redde universet og sit livs kærlighed. Vi er på ørkenplaneten Arrakis. Spørgsmålet om Paul Atreides som en messias-figur føres videre fra den første film. I Dune 2 tydeliggøres konflikten mellem fundamentalisterne blandt fremenerne og dem der mener historien om frelseren, i Paul Atreides' skikkelse, er en myte. Den unge Atreides overbevises gradvist, gennem syn han får, at han er Lisan al Gaib, messias, og hans krig mod Kejseren er hellig krig. Filmen kan fx bruges i engelsk og/eller i religionsundervisningen på ungdomsuddannelserne. Hvor eleverne, i religion, kan undersøge det fænomenologiske i filmen, kan engelsk lave filmanalyse og se på fx de klassiske sci-fi tematikker. We see the Fremen willage Sietch Tabr which also holds a holy reserve of water collected from the Fremen dead and which is forbidden to drik from even though they live in the desert and preserving water is a challenge. There is a conflict between the Fremen from the south and the north as the southern Fremen believes in the prophecy of the Lisan al Gaib, the messiah, and that Paul Atreides is their Lisan al Gaib.

The Fremen honors Paul after the fight against the Harkonnen by accepting him as a Fredaykin (one who is willing to die to right a wrong) and naming him Usul which means 'the strength at the base of the pillar', and he takes the name Muad'Dib. Poul convinces the Fremen he has fought with that they should fight the Emperor together.

Poul is troubled by visions of people dying and still doesn’t believe he is Lisan al Gaib and thus he doesn’t follow his mother to the south on her mission to convince people that he is their messiah. Instead he remains in the north, with Chani, fighting the Harkonnen there.

We learn that the Emperor has used the Harkonnen to destroy the House of Atreides, but also that the House of Harkonnen schemes against the Emperor.
